Fragment Molecule for Torsion Scans¶
This cube identifies all rotatable bonds in a molecule and creates a fragment for each maintaining the chemical environment around the rotating bond. Atoms are tagged to specify the rotatable torsion in each fragment and emitted through the success port. Each fragment is labeled with its parent molecule. Records for the parent molecule are sent out the ‘parent_output’ port so that calculations performed on the fragments can be regathered with the parent in other cubes.

Remove Extended Ring Atoms (boolean) : When On, heuristics are used to reduce the size of the fragments by removing atoms from extended ring systems where possible. Turn Off to keep all atoms in complex ring systems. In very rare cases, (with obscure chemistries) turning this Off may reduce problems in fragmentationDefault: True
